Schwaighofer began his political career as a member of the Austrian People's Party , which he represented between 1984 and 1989 in the Goldegg municipal council. As the list leader of the BIG (Citizens' Initiative Goldegg), he moved back into the municipal council in 1994 and took over the position of Vice Mayor of Goldegg until 1999 .

Shortly before the state elections in Salzburg in 1999 , after the resignation of his predecessor Christian Burtscher , he became the list leader of the Salzburg Greens , which under his leadership achieved 5.4% of the votes in this state election. Due to a loss of 1.9%, the Greens lost a mandate. Although he succeeded in increasing his party's share of the vote in the 2004 state election from 5.4 to 8%, he and his colleague Heidi Reiter remained a two-person parliamentary group in the 36-member Salzburg state parliament. In the state elections in 2009 he ran again as the list leader of the Salzburg Greens, whereby the Salzburg Greens 7.4% with a minus of 0.6% again achieved 2 seats. On October 1, 2011, he resigned as planned from his position as state spokesman for the Salzburg Greens, but remains politically active. Astrid Rössler was elected as his successor . After the state elections in Salzburg in 2018 , he left the state parliament.
