He studied at the Eberhard Karls University of Tübingen , the Saarland University and the Ruprecht Karls University of Heidelberg . In 1964 he received his doctorate in Heidelberg , where his work, supervised by Vladimir Milojčić , The Finds of the Early Dimini Period from the Arapi Magula of Thessaly dealt with the Late Neolithic in the northern Greek landscape of Thessaly . Milojčić also aroused his interest in the early days of Southeast Europe. Adam Falkenstein was also important to Hauptmann . Falkenstein made him familiar with the legacies of the cultures of the ancient Orient. He was then awarded a travel grant from the German Archaeological Institute for 1965/1966 . He traveled to various countries in Southeast Europe and the Middle East. Between 1966 and 1971 he worked as a consultant for the prehistory of Asia Minor at the German Archaeological Institute in Istanbul . In 1972, Hauptmann went to the seminar for Near Eastern Archeology at the Free University of Berlin as an assistant professor , where he completed his habilitation in 1978 .

In the 1978 summer semester, he represented the vacant chair of his academic teacher Vladimir Milojčić in Heidelberg. In 1980 he was appointed to the full professorship for Prehistory and Early History and Near Eastern Archeology in Heidelberg as the successor to his teacher Vladimir Milojčić, which he held until 1994. As professor and later honorary professor at Heidelberg University, Hauptmann supervised 35 dissertations. One of his academic students was Joseph Maran , who also succeeded Hauptmann on the chair in Heidelberg. In 1994 Hauptmann succeeded Wolf Koenigs as First Director of the DAI Istanbul, and in 2001 Adolf Hoffmann succeeded him. During the Troy debate he was one of Manfred Korfmann's critics and did not see Troy VI as an ancient Anatolian-ancient oriental residence.

Hauptmann undertook several excavations in Turkey and Pakistan. Among other things, he initiated the excavation work together with his academic student Klaus Schmidt at the important prehistoric site of Göbekli Tepe in southeastern Anatolia, which led to completely new insights into the settling of people. He was the author of several monographs on the archeology of Pakistan, the Balkans, Greece and the Middle East.
