In 795 Gundacar gave his own to the Fulda monastery in “villa Marchhereshuson” . The place name Merkershausen means "near the houses of the Marchheries". This should have been the leader of the clearing farmers. In the period that followed, the Fulda monastery took possession of almost all the goods in the community.

In 1309 Anna, "comitissa de Henneberg " transferred the right of patronage in the community to the Langheim monastery . The Counts of Henneberg had meanwhile come into possession of the village. Due to two inheritance divisions in the county of Henneberg -Schleusingen in 1347 and 1353, the places around Königshofen fell to Count Eberhard II of Württemberg . He sold it to the Würzburg monastery in 1354 . Since then, Merkershausen has been part of the Königshofen office in Würzburg , which was temporarily pledged to the Henneberg-Aschach line in the 15th century.

In 1607, 107 local residents died of the plague . In 1629 a major fire raged in the village and in October 1631 Merkershausen was burned down during the Thirty Years' War by Gustav Adolf's advancing Swedish army. The reconstruction took place very slowly, the parish was not occupied again until 1679.

In the course of the administrative reforms in Bavaria, today's municipality was created with the municipal edict of 1818 .

On July 1, 1976 Merkershausen was incorporated into the city of Bad Königshofen in Grabfeld.
