The first forerunner of the university was founded in 1957 in Oyster Bay and was only used for teacher training. In 1962 the current main campus in Stony Brook was moved into, the area donated by the local entrepreneur Ward Melville . In the 1960s, the number of students rose sharply without the university's infrastructure being able to follow suit. Over time these problems were solved. Stony Brook University continued to expand, for example the Simons Center for Geometry and Physics was built in 2009 with a donation of US $ 60 million, the Walter J. Hawrys Campus Recreation Center in 2012 for 40 million dollars and a new building for the Department of computer science for 40.8 million.

The Manhattan branch was founded in 2002, and in 2006 Southampton College , which had previously belonged to the private Long Island University, was taken over.
