At the end of the season Treviso finished last, an increase in the Serie B from. Baseggio moved back to RSC Anderlecht during the winter break of the following season and played for the Belgian first division club Excelsior Mouscron since January 2008 . In July 2009, Baseggio was diagnosed with thyroid cancer. By the end of the 2008/09 season he had completed a total of 297 games in the First Division and scored 48 goals.

In February 2010, he was so far recovered from the disease that he was no longer receiving any radiation. Just four months later, it was announced that he was about to return to professional football and had started contract negotiations with second division AFC Tubize from his hometown Tubize for the 2010/11 season. There he ended his active career at the end of the season after 15 years in professional football. His last assignment was on December 14, 2010; then he was no longer in any league game in the AFC Tubize squad.

After the end of his professional career, he joined the provincial club Patro Lensois and worked for them throughout the 2011/12 season. In May 2012, during a routine check-up by Baseggio's doctors, it was found that his cancer had returned. Despite his renewed illness, he wanted to continue his football career in the amateur field and then switched to ETSP Brainoise , where his uncle is active on the club's board. At the club he finally worked until 2013.
