In 1986 Scheuble went to Japan for Merck , where he set up a research center for liquid crystals. In 1990 he came back to Germany where he worked in marketing. Scheuble became head of the Liquid Crystals business unit in 1993. In 1995 he moved to the Pharmaceuticals division within Merck and became head of Merck's international pharmaceuticals business. In 1996 he became head of the Prescription Drugs division ( originals , ethicals ) at Merck. In 1997 Scheuble became an honorary professor at the University of Stuttgart , parallel to his work at Merck . In the same year Scheuble became a deputy member of the management of Merck KGaA. And one year later he was a personally liable member of the company's management and as such responsible for Merck's entire pharmaceutical business. In February 2000 he became Deputy Chairman of the Executive Board and in July of the same year, he succeeded Hans Joachim Langmann as Chairman of the Executive Board of Merck KGaA. According to the company's official presentation, there were “clear differences between the Merck family and Scheuble on a personal level”. On the other hand, there would have been no financial aspects, different opinions about corporate strategy or operational development.

From October 1, 2006 to April 30, 2007 Scheuble was then CEO of the Merz Group in Frankfurt. They separated after only seven months in "mutual amicable agreement."

Scheuble is chairman of the board of trustees of the Japanese-German Center Berlin and co-chair of the German-Japanese forum .
