In 1774, at the end of his studies, he received his PhD thesis De magnesia as Dr. med. PhD .

Schäffer returned to Regensburg after a short study trip and became a general practitioner there at the end of 1774 . In addition to his work for the princes of Thurn and Taxis, Schäffer also worked for the Sachsen-Hildburghausen and was appointed ducal councilor in 1791. In 1805 the ruling Prince of Thurn and Taxis finally appointed him his personal physician and Privy Councilor . In 1812 he was awarded the Civil Merit Order of the Bavarian Crown for his services and thus raised to the personal nobility . Even later he was often on the road for and with the Thurn und Taxis, but also for the Sachsen-Hildburghausen.

Schäffer was on friendly terms with Franz Xaver Mezler, physician from Hohenzollern, and had a lively exchange.
