The Linn Township is located in the western center of Audrain County and borders on Montgomery County to the southeast . Within Audrain County, Linn Township is bordered by Loutre Township to the south, South Fork Township to the west, Prairie Township to the north and Cuivre Township to the northeast and east .

US Highway 54 and Missouri State Route 19 meet in Linn Township . All other roads within the township are subordinate and partly unpaved roads.
A Kansas City Southern railway line runs through the west and northwest of the township and runs from Springfield , Illinois to Kansas City .
The Mexico Memorial Airport is a small airfield right on the southwestern edge of Linn Township. The nearest major airport is Lambert-Saint Louis International Airport, around 150 km southeast .
