As a pastor , Košić was pastorally active in the parish of Hrastovica from 1990 to 1995 . There he experienced the beginning of the Croatian War and had to flee with his community from the advancing Serbian troops in September 1991. From 1992 to 1995 he also served as parish priest of Petrinja and was housed in a wooden hut next to the checkpoint of the UN peacekeeping force on the front line in Mošćenica , a suburb of Petrinja. The memories of this time, in which he maintained intensive contacts with the Catholic Church in Germany, he wrote down in his book "Župnik na prvoj crti" (Pastor on the Front Line) in 1999, which was published for a second time in 2010. Just after the liberation of Petrinja by the Croatian army on August 6, 1995, he was transferred to the Roman Catholic school to Zagreb, where he served as Assistant Professor compartment dogmatic teaching.

Pope John Paul II appointed Vlado Košić on December 29, 1998 as auxiliary and titular bishop of Ruspae . The solemn episcopal ordination took place on February 6, 1999 in the Archdiocese of Zagreb by Josip Bozanić . Although he heads one of the smallest and poorest dioceses, Bishop Košić has become known beyond the borders of his diocese for his pastoral and social, in particular social engagement. After the territory of his diocese was heavily devastated during the Croatian War of 1991–1995, which he describes as "conditions like after a tsunami", Bishop Košić pushed ahead with the reconstruction of not only pastoral institutions, but also many cultural monuments.

As chairman of the Croatian commission “Justitia et pax”, he is one of the strongest critics of both the former right-wing government of Sanader / Kosor and the current left-wing government of Milanović.

Bishop Košić has also made the promotion of students in need one of his primary goals. After his inauguration, he founded the “Fra Bonifacije Ivan Pavletić” foundation, which now supports more than 50 students with scholarships.
