In Heidelberg, Klebitz met Tilemann Hesshus, with whom he got into a serious conflict over questions of faith. During this time he was only active as a deacon at the local Church of the Holy Spirit . The dispute between Hesshus and Klebitz escalated, so that the Elector Friedrich III. on September 16, 1559 was forced to dismiss both opponents from their offices.

As a result, Klebitz was unable to find a new job. So he moved on with his family. It is not known whether the attempt to get a teaching position at the University of Cologne was successful, but he swore an oath for it , in which he professed his Catholicism .
