The A Lyga 1998/99 was the 9th season of the highest Lithuanian league in men's football . It started on July 10, 1998 and ended on June 13, 1999.

The defending champion was Kareda Šiauliai .

Last season's three relegated teams were replaced by FK Dainava Alytus , Jėgeriai Kaunas and FK Žalgiris-2 Vilnius . Ranga-Politechnika Kaunas was dissolved and Geležinis Vilkas Vilnius was downgraded to the II Lyga . So this season should be carried out with fourteen teams.

FK Panerys Vilnius withdrew after just six games. The results have been canceled. During the winter break, FK Mastis Telšiai also withdrew after twelve games.

The other twelve teams played a total of 23 games this season. At the end of the season Jėgeriai Kaunas ( farm team of FBK Kaunas ) and FK Žalgiris-2 Vilnius were downgraded as reserve teams. The table twelfth played two relegation games against the winner of the 1 Lyga 1998/99 , FK Lietava Jonava.
