Amery is located in northwest Wisconsin, around 30 km east of the St. Croix River . This forms the border between Wisconsin and Minnesota and flows into the Mississippi about 90 km southwest of Amery .

The Wisconsin State Highway 46 is the main road in a north-south direction through Amery. The US Highway 8 runs 10 km north past in west-east direction to Amery. All other roads are subordinate country roads, partly unpaved roads or inner-city connecting roads.
The Stower Seven Lakes State Trail runs through the city in a west-east direction , a rail trail for hikers and cyclists that follows the route of a former railway line . In winter the trail can also be used with cross-country skis.
