Originally the area of what is now Fairmont was inhabited by the Winnebago Indians. The first white explorers in the region were John C. Fremont and the French Joseph N. Nicollet in June 1838.

The first permanent settlement was established by Elisha Banks Hall and William H. Budd. They built their houses on the surrounding lakes, which still bear their names today. According to Budd's records, Fairmont had a total of 52 residents in January 1857. The town's original name was Fair Mount but was later changed to Fairmont .

With the beginning of the Sioux uprising in 1862, many residents fled eastwards to safer areas. Only with the construction of Fort Fairmount , which was supposed to protect the residents in southern Minnesota from the attacks of the Indians, some returned. After the uprising ended, the military left Fort Fairmount . Some houses were taken over by the population, others fell into disrepair over time.

From 1873 to 1877 the farmers were plagued by locusts . After several crop failures, numerous impoverished families had to leave their farms. It was only with the construction of the railway through Fairmont that the city began to flourish. In July 1878 the first train reached Fairmont.
