He was the son of the landlord, Königl. prussia. Government secretary and chancellery adviser Christian Karsten (1785–1847) and his wife Dorette Cierow (1792–1824) were born in Stralsund. He studied in Rostock and Berlin and traveled from 1843 to 1847 and again from 1848 to 1856 South America , where he was in Venezuela , New Granada , Ecuador and Colombia . He then taught as an associate professor of botany in Berlin and from 1868 to 1872 in the same subject as a full professor in Vienna , where he founded a laboratory. He then lived in Switzerland and Berlin and also founded a plant physiology laboratory in Berlin.

Hermann Karsten was married twice. Of his three children, only their daughter Rose Karsten (* 1860) was older than ten years.

Karsten was the cousin of the eponymous mineralogist Hermann Karsten (1809–1877) and the physicist Gustav Karsten (1820–1900).

In 1844 he was elected a member of the Leopoldina .
