In 1907 the football club was founded as "Olympija Novorossijsk". In 1917, however, the club was dissolved. The association was re-established in 1960 as Zement Novorossiysk and took up this name in 1960–1969 and 1978–1991. From 1970 to 1977 the association was called Trud Novorossiysk , in 1992 and 1993 Gekris Novorossiysk and from 2005 FK Novorossiysk . Chernomorets is derived from the Slavic name of the Black Sea - Chornoje Morje and means inhabitant of the Black Sea coast .

From 1960 to 1970 the club played in class B of Soviet football. Then he did not take part in the Soviet championships until 1978 and got back into the league in the second Soviet division. There he played until the dissolution of the Soviet Union and was then allowed to join the second-class 1st division in 1992. There he played for three years. First, the club was third in 1992, then failed in 1993 despite group victory in the subsequent promotion tournament. However, by winning the new 1st Division in 1994, he achieved automatic promotion.

Chernomorets was in the Supreme Division from 1995 to 2001. His best placement was the 6th place he achieved in 1997 and 2000. He was allowed in the UEFA Cup 2001/02 compete, but failed in the first round at the Spanish club Valencia .

After relegation in 2001 , he was directly promoted again only one year later, in order to have to return to the 1st division in the 2003 season . After the 2004 season, the club was refused a professional license. Thus the club was reorganized and renamed FK Novorossiysk . For the 2005 season, the team had to compete in the amateur league. The original name of Chernomorets was reintroduced during the season . The team won the southern group and became Russian amateur champions in the final tournament. After a 3rd place in 2006 in the 2nd division , in 2007 with the first place in the table, the promotion to the 1st division, where a year later the 9th place could be achieved. In the 2009 season it was only enough for 18th place. Thus, the club was relegated and played in 2010 in the 2nd division "South". In this season, however, succeeded in the immediate rise. In the long 2011/12 season, in which the usual season from March to November was adjusted to the system of the major European leagues, it was only enough to finish 18th.
