The association was founded in 2004. In the Apertura, the first leg season, in the first year after its founding, the club was last with just ten points. The Clausura was all the more impressive when they managed to score 47 points and came second. According to the overall calculation, the club reached twelfth place in the first year and thus secured relegation. The following year, Universidad did not have that difficult anymore, made it to fourth place and qualified for the Copa Sudamericana for the first time . There they met Coronel Bolognesi in the first game and lost 0-1. In the second leg, the team prevailed 3-2 with goals from Fernando del Solar and Oscar Villareal , but were eliminated due to the away goals rule. The club finally gained real attention in 2007 when the Apertura was won. This qualified the team for the first time for the Copa Libertadores . Although they only came in seventh place in the second half of the season, the overall championship was won for the first time with a total of 71 points. The decisive factor was the better goal difference compared to pursuers Club Sportivo Cienciano . The guarantors for this success were Pedro Alejandro García with 15 goals and Hernán Rengifo and Mario Leguizamón with 14 goals each. In the Copa Libertadores 2008 / group five the successes failed the following year and they were eliminated with only two wins as bottom of the table. Biggest triumph was a 2-0 home win against the Argentine club CA River Plate . Universidad won the national championship again in 2008 with a six point lead and qualified for the 2009 Copa Libertadores . After missing it in 2008, they survived the group stage this time and relegated River Plate and the Paraguayan team Club Nacional to third and fourth place in Group 3. As the worst runner-up and only club from the preliminary round with a minus goal difference, the team moved in the round of the last 16 a. But there it was after 1: 3 and 0: 2 against the Brazilian team of Gremio Porto Alegre .
