After completing secondary school, he enrolled in civil engineering at the Vienna University of Technology. He served a short time in World War II and graduated in 1942 with very good results. In 1946 he did his doctorate under Josef Kozeny with his thesis "The vertical velocity distribution in turbulent flow in open channels". After a few years he was appointed head of the central hydrographic office in the Federal Ministry of Agriculture and Forestry . In 1950 Kresser received a teaching position for hydraulics and hydrology at the University of Natural Resources and Life Sciences . In 1956 he completed his habilitation on "The methods of long-term forecasting in water management". In 1957 his book “The floods of the Danube” was published.

Werner Kresser became professor for hydraulics, hydrology, agricultural hydraulic engineering and sanitary engineering at the Technical University of Vienna in 1959 and was elected rector for the academic year 1965/66. He was Dean of the Faculty of Civil Engineering and Architecture in the academic year 1972/73 and Vice Dean of the Faculty of Civil Engineering from 1982 to 1985. Kresser headed the institute as head of the institute and retired in 1989.

On the initiative of Werner Kresser, the Institute for Water Supply, Wastewater Treatment and Water Protection was created at the Technical University of Vienna in 1964 under the direction of Wilhelm von der Emde . Also on his initiative, the Institute for Landscape Water Engineering and Waste Management was founded in 1969 under the direction of Walter Kemmerling .
