Dušan Podpečan began playing handball with the series champion RK Celje in his hometown. There he made his first team debut in the 1995/96 season and won the championship and cup in 1996, 1997, 1998 and 2000. In 2009 he returned to Slovenia to RK Koper , won the championship and cup in 2011 and ended his career there in 2013.
