In 1899, the Münster city administration decided to found a secondary school without Latin . School operations began on April 26, 1900 in what is now the Ratsgymnasium on Syndikatsplatz. Students originally intended for the Ratsgymnasium also made up the first class of the school, which had 56 sextans . The first headmaster was the pedagogue Dr. Heinrich Hoffschultes, who managed the facility until 1927. On April 1, 1904, the company moved to the Lamberti elementary school on Alten Steinweg.

On May 26, 1906, the city of Münster decided to build a new building, which was finally occupied on March 24, 1908. In 1911 an assembly hall was added, which also served as a gym for the students. In 1917 and 1918, classes were moved to the Ratsgymnasium in order to save coal. Because of the outbreak of the First World War , eight teachers and many students were called up for military service in August 1914. After the end of the war, a memorial plaque was put up on December 6, 1922 for the school members who had died, which included the names of six teachers and 85 students.

In October 1928, an extension was put into operation. At the beginning of the Second World War , ten teachers and 28 students were drafted into the military. On February 15, 1943, all students over the age of 16 were drafted as air force helpers, and lessons for them are then given in anti-aircraft positions . During the first heavy air raid on Münster on August 8th / 9th. In July 1941 the school building was severely damaged. On August 3, 1943, the lower classes and thus 136 of 314 students were relocated to Tegernsee . Finally, the school building was hit again in a bombing raid on March 23, 1944, seven students were killed. On August 26, 1944, the school was completely closed.

On April 2nd, British troops captured Munster. On April 7, surviving teachers met in the caretaker's apartment to discuss the reconstruction of the school. Then they repaired the worst damage to the school building together with students. The British military administration issued on 12 February 1946, the permission for the reopening of teaching. On February 27, 1946, classes were resumed. The school operation then took place in different buildings - namely in the forest school, the old elementary school, the Uppenberg school, the Überwasserschule and the Erphoschule. On June 26, 1946, the school type was defined as the “Schlaun school, mathematical and natural science high school”.

On May 9, 1949, the City Council of Münster decided to rebuild the school on its old site. On October 19, 1949, the school committee also approved the establishment of the school again. This was renamed in Easter 1950 in "Städtisches Konrad-Schlaun-Gymnasium, mathematical-natural science high school with modern language branch". Newly constructed buildings were then gradually removed: in January 1953 the first construction phase was the west wing, in April 1954 the second construction phase on Sonnenstrasse, in November 1954 the auditorium and in November 1956 the central section. In 1960 the reconstruction was completely finished. On November 6, 1961, the school's friends' association was founded. In October 1972, a newly constructed building for natural sciences was put into operation.

On December 17, 1975 the school was renamed "Johann-Conrad-Schlaun-Gymnasium". In October 1986 a further extension was put into operation. In the period that followed, Schlaun-Gymnasium began several student exchange programs. From 1988 with the Swiss Canton de Vaud and since 1991 with the Collège in Thierrens . From 1992 a student exchange began with the Volgograd Gymnasium No. 7, from 1993 with the Easingwold School in Easingwold and from 1997 with the Collège "Les Savarières" in St. Sébastien (near Nantes ).

In January 2008, 90-minute teaching units with variable breaks were introduced. In the same year, two female students won the Jugend forscht competition in the biology department. In January 2012, the Schlaun-Gymnasium achieved a place among the 50 best schools in Germany at the German School Prize . In 2018 it became known that the school was to be refurbished for around 30 million euros.
