Jonathan began his career at Cruzeiro Belo Horizonte , where he was part of the professional squad from 2005. On July 24, 2005, he came in the game against FC Santos for his first use in the Campeonato Brasileiro de Futebol . He scored his first goal on August 25, 2007 against Corinthians São Paulo . With Cruzeiro Belo Horizonte he won the state championship of Minas Gerais in 2006, 2008 and 2009 . From January to July 2011 he was under contract with FC Santos, with whom he won the São Paulo state championship and the Copa Libertadores .

In July 2011 he was signed by the traditional Italian club Inter Milan and given a contract until 2015. From January to the end of the 2012 season, Jonathan was loaned to FC Parma and returned to Inter for the 2012/13 season. From the 2013/2014 season, Jonathan has shown consistent performance.

Jonathan played for several Brazilian junior national teams. He took part in the 2003 U-17 World Cup, where he played all games and won the title with his team.
