Müller's work Vermium terrestrium et fluviatilium […] succincta historia from 1771 not only did fundamentals in the study of snails and worms , but is also remarkable in that it contains one of the first attempts to classify and describe microorganisms .

Furthermore, Müller was the author of the publication Zoologiae Danicae Prodromus, seu Animalium Daniae et Norvegiae Indigenarum characteres, nomina, et synonyma imprimis popularium , published in 1776. This book is the first overview of the fauna of Norway and Denmark . In it Müller described and classified more than three thousand species . The work was originally published as the beginning of a series to be richly illustrated, but only the first volume of it appeared before Müller's death. The following volumes, edited by Søren Abildgaard and Martin Heinrich Rathke , among others , no longer reached the level of the standard work on the flora of Denmark, the Flora Danica , edited by Georg Christian Oeder .
