From 1975 to 1979 Honegger was party secretary of the FDP in the city and canton of Zurich. In 1987 he was elected to the government council, of which he was a member until 1999 and which he presided over in 1993/94 and 1998/99. Initially he headed the building department, from 1991 the finance department.

Honegger was a member of the SAirGroup Board of Directors from 1993 . After resigning as a member of the government, he became full-time vice-chairman of the SAirGroup board of directors and, from May 1, 2000, succeeded Hannes Goetz as chairman of the board of directors. In January 2001 he also took over the management of the SAirGroup. In March 2001 he was removed from the Board of Directors and replaced by Mario Corti . Honegger was accused of improper business management and tax fraud. The Bülach District Court acquitted him on June 7, 2007 on all counts. He received litigation compensation of 99,625 francs. The prosecution did not advance the verdict; thus the acquittal is final. Honegger was also acquitted in civil suits .
