The development of the village ran parallel to that of the Flegessen estate . Both belonged to the Bonifatiusstift Hameln in the Middle Ages . After several changes of ownership, it came to the Wittenburg monastery in 1425/27 , whose property was confiscated in 1580 by Duke Heinrich Julius of Braunschweig and Lüneburg . Later Flegessen was part of the Office Springe.

The village of Flegessen was united on January 1, 1973 through the regional reform as one of 16 districts to the municipality of Bad Münder.
