The Gauliga Südbayern 1943/44 was the second season of the Gauliga Südbayern in football. Again, the championship was held in a round-robin tournament with ten participants. For the first time, FC Bayern Munich secured the Gaume Championship with a four point lead over the war syndicate BC 1907 Augsburg / Post-SG Augsburg . With the victory, Munich qualified for the German soccer championship 1943/44 , in which the team was eliminated in the first round after a 1: 2 defeat after extra time against VfR Mannheim .

For the coming season 1944/45 the two Bavarian Gauligen were dissolved, the game operation took place in five smaller areas.
