The first documented form of place names dates from 1378 as Heynichin or Henigchen .

In 1576 a manor is mentioned for the first time, to which the Vorwerk Apelt near Stockheim belonged. This was created in the first quarter of the 18th century. The local church was built around 1700. Tobias von Zehmen acquired the Hainichen manor in 1628. His grandchildren Haubold and Tobias donated generously to the renovation of the Holy Cross Church from 1699–1700. Johann Friedrich vZ, captain of the Electoral Saxon Infantry Regiment, sold Hainichen in 1773.

In 1816 August Schumann mentions Hainichen in the State, Post and Newspaper Lexicon of Saxony regarding a. a .:

“It belongs partly to the local official knightly estate, partly directly under the office. Under the manor there are 215 residents with the hereditary courts , under Office 12 with hereditary courts and all with the higher courts. They own 88 cows and have 12 ¼  hooves that are under the office. The Apelt Vorwerk also belongs to the Rittergute. In the village there is a daughter church of Tragis. "

Around 1840 the village counted, in addition to the manor, 4 horse owners , 12 Hintersässers and 9 Viertelhufengut owners. There was also a forge, a tavern, a community-owned quarry and a post mill at the entrance to the village on the road from Trages. Until 1856, Hainichen was in the Electoral Saxon or Royal Saxon Office of Borna . From 1856 the place belonged to the Borna court office and from 1875 to the Borna district administration .

In 1976 Trages was incorporated. On January 1, 1998, Hainichen was incorporated into the town of Kitzscher with its then district Trages.
