Lyndon Township is located in northwest Illinois, on the north bank of the Rock River . The Mississippi , which forms the border with Iowa , is around 30 km to the west. The Wisconsin border is 95 km north.

Lyndon Township is located in the center of Whiteside County and is bordered to the north by Mount Pleasant Township , to the northeast by Hopkins Township , to the east by Hume Township , to the south by Prophetstown Township , to the west by Fenton Township and to the northwest the Union Grove Township .

Interstate 88 , which connects Chicago with the Quad Cities, runs along the Rock River . Illinois State Route 78 runs through the west of Lyndon Township in a north-south direction . All other roads are subordinate, partly unpaved roads. Until it was closed to all traffic in 1980, there was a direct connection from Lyndon to the opposite bank of the Rock River via the Lyndon Bridge . Today that traffic is on State Route 78.
The Whiteside County Airport is a small airfield around 20 km east of Lyndon Township. The nearest major airports are Chicago Rockford International Airport, around 100 km northeast, and Quad City International Airport, around 65 km southwest .
