The Wisconsin State Highway 35 runs through the Town of Prairie du Chien and forms the Wisconsin section of the Great River Road here. The Wisconsin State Highway 27 runs through the center of the town in a northeast-southwest direction . All other roads are subordinate country roads, some unpaved roads and inner-city connecting roads.
A railway line of the BNSF Railway runs along the Mississippi for freight traffic .
The Prairie du Chien Municipal Airport is a small airfield on the southern edge of the town. The nearest commercial airports are Dubuque Regional Airport in Iowa (around 110 km south), La Crosse Regional Airport (around 100 km north) and Dane County Regional Airport in Wisconsin's capital Madison (around 170 km east).
