The Town of Seneca is located in southwestern Wisconsin, the eastern shore of the border with Iowa forming Mississippi . The intersection of the three states of Wisconsin, Iowa and Minnesota is around 30 km north.

The Wisconsin State Highway 35 runs through the Town of Seneca and forms the Wisconsin section of the Great River Road here. The Wisconsin State Highway 27 runs through the center of the town ; the Wisconsin State Highway 171 runs along the northern border. In addition, the County Highways E, F and S run through the area of the Town of Seneca. All other roads are subordinate country roads and some unpaved roads.
A railway line of the BNSF Railway runs along the Mississippi for freight traffic .
With the Prairie du Chien Municipal Airport there is a small airfield around 35 south-southwest. The nearest commercial airports are Dubuque Regional Airport in Iowa (around 120 km south), La Crosse Regional Airport (around 90 km north) and Dane County Regional Airport in Wisconsin's capital Madison (around 150 km east).
