The Town of Wauzeka is located in southwest Wisconsin, on the north bank of the Wisconsin River , a left tributary of the Mississippi . This forms the approximately 25 km west of the border with Iowa . In the middle of the town the Kickapoo River flows into the Wisconsin River. After Minnesota is approximately 65 km north-north-west; the border with Illinois runs 95 south.

The Wisconsin State Highway 60 runs along the Wisconsin River, while the Wisconsin State Highway 131 runs through the east of the area of the Town of Wauzeka in a north-south direction . All other roads are subordinate country roads and some unpaved roads.
