In the 2001/02 season he came to his first assignments in the B-team from Sigma, which played in the 2nd division . In November 2002 he made his debut for Sigma in the Gambrinus League and from then on it was impossible to imagine the starting line-up without him. In four years, the defender came to 104 first division games, in which he scored four goals.
At the beginning of 2007 Hubník was signed by the Russian first division club FK Moscow , according to the Czech media the transfer was around one hundred million crowns (around 3.5 million euros). In January 2009, Hubník was loaned to Sparta Prague for a year . From January 2010 Hubník initially played on loan for Hertha BSC before he was signed in May 2010 and signed a contract until 2014. In his 50th league game for Berlin on December 17, 2011 (17th matchday), he scored his first Bundesliga goal in a 1-1 draw at TSG 1899 Hoffenheim with the goal in the 90th minute.
In the summer of 2013 he returned to his homeland and joined the Czech champion Viktoria Pilsen . In the first year the team could not defend the title and became runner-up, but in 2015 they were again at the top of the table. Hubník contributed three goals in 19 games. In the first half of the 2015/16 season he was loaned to his old club Sigma Olomouc and returned to Pilsen at the turn of the year. In 2016 he won his third Czech championship with the club.
