The 1998/99 season was the sixth regular staging of the first division , the second Czech ice hockey division . The first placed HC Znojemští Orli qualified for the Extraliga relegation , in which he prevailed against HC Dukla Jihlava and rose. The HC Rebel Havlíčkův Brod rose to the 2nd division and was replaced by the HC Šumperk .

In the main round, each team played against each opponent four times and played a total of 52 games. The first placed qualified for the Extraliga relegation, the two last placed had to play in the relegation to stay up. For the remaining ten teams, the season ended prematurely. Each team received two points for a win and one point for a draw. No points were awarded for a defeat after normal time.
