Jefferson is located in southeastern Wisconsin at the confluence of the Crawfish River with the Rock River , a left tributary of the Mississippi .

The four-lane Wisconsin State Highway 26 forms the western bypass of Jefferson. In the city center, US Highway 18 , which runs in a west-east direction, and the old WIS 26, which runs from north to south , intersect. All other roads are subordinate country roads, some unpaved roads and inner-city connecting roads.
A Union Pacific Railroad line runs through the city for freight traffic in north-south direction .
At a distance of just under one kilometer from the northern city limits, the Glacial Drumlin State Trail, opened in 1986 on the route of a former North Western railway line, is a rail trail for hikers and cyclists passing the city. In winter, the hiking trail can also be used with snowmobiles.
With the Fort Atkinson Municipal Airport is located 5 km south of Jefferson a small airfield. The nearest commercial airports are Dane County Regional Airport in Madison (55.8 km west-northwest) and Milwaukee Mitchell International Airport in Milwaukee (84 km east).

In 1839, Jefferson was the highest point accessible by steamboat across the Rock River. At that time mainly new settlers were brought to the region.
