The trains run between Saarbrücken and Mainz every hour. Trains to and from Frankfurt (Main) Hauptbahnhof run through every other hour . Thanks to the regional express trains that run every two hours between Koblenz and Frankfurt on weekdays , there is an hourly service to and from Frankfurt with a change in Ingelheim or Mainz. With the 2009/2010 timetable change, a regional express ran for the first time on Friday evening from Mainz via Saarbrücken to Trier main station . This was discontinued in 2012.

Another new feature is a regional express at 9:12 p.m. from Saarbrücken, which enables a connection to the last ICE / TGV from Paris . This means that the travel time between Paris and Nahe is shorter than ever before. It takes 2:53 hours from Paris to Neubrücke , 3:07 hours to Idar-Oberstein and 3:17 hours to Kirn.

Since August 2004, due to the tilting technology being switched off on vehicles of the 612 series, travel times have been increased by around 15 minutes. As a result, the clock node in Saarbrücken was missed on the hour, which had negative effects on numerous transfer connections. While the trains in the 2004 annual timetable arrived in Saarbrücken at minute 56 from Mainz and left for Mainz at minute 02, they arrived at minute 11 or 13 and departed at minute 49 or 51.

Since Vlexx took over the route in 2015, vehicles of the LINT 54 and LINT 81 types have been driven, which no longer have the ability to tilt.

Due to the commissioning of the new " Gateway Gardens " stop in the area of ​​Frankfurt Airport from December 2019, the RE 3 timetable had to be extensively adjusted. The reason for this is the postponement of the timetables of the S-Bahn line 8 in the area of ​​the Rhein-Main-Verkehrsverbund with the consequence that the S-Bahn in the direction of Frankfurt / M. in Mainz leave earlier and from the direction of Frankfurt / M. arrive later. The regional rail passenger transport association Rhineland-Palatinate South stated in a press release that the extensive changes and also disadvantages compared to the current timetable exclusively involved the establishment of the new stop in the area of ​​Frankfurt airport and the shift in the travel times of the S 8 as determined by DB Netz AG in the direction of Mainz / Wiesbaden are owed. This in turn is due to the high utilization of both the S-Bahn line through Frankfurt city center and the railway lines between Frankfurt / M., Mainz and Bingen.

The RE 3 line in the direction of Bad Kreuznach , Idar-Oberstein and on to Saarbrücken has started up to 17 minutes earlier in the Main metropolis and also stops in Mainz-Roman Theater (access to Mainz's old town), in Mainz-Bischofsheim and in Frankfurt-Niederrad ( Niederrad office district). The onward journey towards Bad Kreuznach then takes place at minute 53 (previously 00). The newly acquired travel time buffer on the local line is intended to make the line more punctual and thus also the transfer connections to the Alsenz valley (towards Rockenhausen, Kaiserslautern) and Glantal (towards Meisenheim, Lauterecken) more reliable.

The trains will also be adapted in the opposite direction and arrive in Mainz a few minutes later from the Nahe valley. After the three new stops here (including the Mainz Roman Theater), the arrival in Frankfurt / M. be new to minute 49. For the south of Mainz in particular, this results in additional travel options to Frankfurt / M.

Due to the increased demand and the limited number of vehicles, there were restrictions in the area of ​​capacity. Some trains in rush-hour traffic had to run in quadruple traction, which is why there were no longer enough railcars available for other train routes. This partially led to the overcrowding of trains. The space problems were solved when vlexx GmbH started operations. In the invitation to tender, minimum seating capacities were specified for each train, so there are up to 540 seats in RE 3. During rush hour the RE 3 is relieved by a new train of the RE 15 to Kaiserslautern.
