In the top Swedish league, Nilsson played alongside players like Per-Ola Ljung , Urban Stoltz , Ulrik Jansson and Sven Andersson and was one of the guarantors that the club quickly established itself in the top third of the table after promotion. Under coach Nanne Bergstrand , he was on the pitch in all six games of the 2000/01 UEFA Champions League over the entire playing time. Although he was the only one in the Olympic Stadium in Munich against the eventual winners FC Bayern Munich thanks to a goalless draw without defeat, the club ultimately failed as bottom of the table in the group stage. In the following year he lost his regular place, even under Bergstrand's successors Sören Cratz and Peter Swärdh , however, he did not get beyond the role of a supplementary player.

In early 2003, Nilsson moved to the amateur field on a free transfer and joined the fourth division VMA IK . After one season, he ended his active career at the end of the season at the age of 30.
