The place, like the entire county, was named after the French explorers Pierre and Jean Pepin du Chardonnets , who were the first whites to come to the area around 1679.

In 1855 the present place was laid out and five years later it was incorporated as the Village of Pepin for the first time . Due to the decline in population, the place lost this status in 1864. Another incorporation took place in 1882.
