With the transfer of the royal property, the imperial church was obliged to serve the king and provide him with lodging. Later, Emperor Heinrich III. in Pondorf and documented there too. The catchment area of the Amthof included the surrounding towns.

In 1470 the Amthof Pondorf subjects of the places Mitterforst (Zins), Pillnach, Niederforst (Zins) and Zeitldorn were subject to sharps . In the late Middle Ages, Pondorf had the status of an office in the rulership of Wörth. In the description of the district court Donaustauf from 1689, Pondorf belonged with 21 properties to the lower area (Amt Oberzeitldorn ) of the dominion of Wörth.

Pondorf also gained importance as a parish. Originally a branch of Wörth, Pondorf was first mentioned as a parish in 1226. Only with the dissolution of the Principality of Regensburg , which existed from 1806 to 1810 , did Pondorf become Bavarian. In 1811 the Pondorf tax district was formed with the first municipal edict and in 1818 the rural community Pondorf was formed in the Wörth rulership with the second municipal edict.

The municipality of Pondorf, which only included the place Pondorf, later belonged to the Upper Palatinate district of Regensburg and was spun off from this in 1972 and connected to the newly formed Lower Bavarian district of Straubing-Bogen. As part of the regional reform in Bavaria , the municipality of Pondorf with 131 inhabitants became part of the unified municipality of Kirchroth on May 1, 1978.
