The Premyer Liqası 1998/99 was the eighth edition of the highest soccer division in Azerbaijan . The season began on August 15, 1998 and ended in May 1999. PFK Kəpəz successfully defended the championship title.

In the season 14 clubs competed against each other. Each team played once at home and away against every other team in the first round. After that, the league was divided into three groups.

FK Şahdağ Qusar withdrew after the end of the first round and was the first to be relegated. After the season Bakılı Baku PFK had to relegate due to financial problems. With Neftqaz Baku there was only one sporting relegation.
