The Town of Watterstown is located in southwestern Wisconsin, on the south bank of the Wisconsin River , a left tributary of the border with Iowa forming Mississippi . The town surrounds the independent community of Blue River in the northeast , without it belonging to the town. The Illinois border is around 85 km south.
The coordinates of the geographical center of the Town of Watterstown are 43 ° 09'49 "north latitude and 90 ° 35'40" west longitude. It extends over an area of 74.5 km², which is spread over 71.8 km² of land and 2.7 km² of water.

The Wisconsin State Highway 133 and County Highway M and T pass through the Town of Watterstown. All other roads are subordinate country roads and some unpaved roads.
A railroad line of the Wisconsin and Southern Railroad runs along the Wisconsin River for freight traffic , which runs from the Mississippi to Madison and from there to Milwaukee .
With the Boscobel Airport immediately behind the western edge of the Town a small airfield. The nearest commercial airports are Dubuque Regional Airport in Iowa (around 100 km south) and Dane County Regional Airport in Wisconsin's capital Madison (around 120 km east).
