The Town of Hillsboro is located in southwest Wisconsin and is traversed by the Baraboo River , a tributary of the Wisconsin River which flows into the Mississippi . The intersection of the three states of Minnesota , Iowa and Wisconsin on the Mississippi is around 95 km to the west.
The Town of Hillsboro is located in the Driftless Area known as the Ice Age-shaped region that stretches across southeastern Minnesota, southwestern Wisconsin, northeastern Iowa, and far northwestern Illinois. During the last ice age, the so-called Wisconsin Glaciation , the region remained ice-free, so that the river valleys could cut deeper into the plateau during this time.

The Wisconsin Highways 33 and 82 meet in the south of the Town. The Wisconsin State Highway 33 runs in a west-east direction through the Town of Hillsboro. In addition, the County Highways F and WW run through the area of the town. All other roads are subordinate country roads, some unpaved roads and inner-city connecting roads.
