The first season of the American drama series NCIS celebrated its premiere in the US on 23 September 2003 on the transmitter CBS . The final was broadcast on May 25, 2004. In Germany, the season started on March 17, 2005 on Sat.1 . On August 25, 2005, the last episode of the season was broadcast in Germany. In Switzerland, the season was broadcast from June 26th to August 28th 2007 on 3+ . In Austria, the first season of Navy CIS was launched on December 9, 2007 on ORF1 . On September 13, 2009, the last episode of the season was broadcast.

On board Air Force One , a young Navy commander dies after dining with President Bush . The NCIS , the Secret Service, and the FBI are arguing over jurisdiction over the case. Ultimately, the machine takes off with a Secret Service agent - Agent Todd - and the NCIS team for Washington. It turns out that the commander was poisoned. The team concludes that the commander was murdered so the president had to switch to the backup machine, which has different security features. A killer disguised as a reporter tries to kill the president with weapons on board, but Gibbs is able to stop him and shoots him. Agent Todd quits her job at the Secret Service because she has broken orders and is offered a job at NCIS by Gibbs.

During a parachute exercise, an incident occurs, one of the jumpers, "knockers", dies. The team finds out that a drug smuggling ring in the parachutists' reserve parachutes was carrying cocaine. Knocker, who was not a drug dealer, was unwittingly serving as a transport. When his main screen did not open, he did not have a reserve screen because it had been filled with cocaine. In a new parachute exercise, Gibbs can persuade the perpetrator to confess. In a scuffle, Tony is knocked out of the machine. Fortunately, just like Gibbs, he has put on complete parachute gear.

A naval officer is killed. At first it looks like he was involved in drug deals, but “Seadog” campaigned against drugs. Gibbs tries to prove the man's innocence and comes across a terrorist cell targeting the power grid.

A sailor's body is found in the sea. He was an addicted online role player and enjoyed dueling over the internet. The question arises as to whether the fantasy world became reality. The team found that he was increasingly losing touch with reality. With another sailor, who was his "archenemy" in the computer game, he even dueled with real swords on board. When he realized that his opponent was completely insane, he asked him to prove his supernatural abilities by running underwater.

The special agent aboard the USS Enterprise, himself once part of Gibbs' team, asks his former superior for help: a young sailor ran amok on the ship after taking a high dose of speed. However, the boy denies ever having used drugs. Are the sailors purposely mixed with pills to improve their performance?

A body is found in a barrel of acid at a Navy base. Apparently someone has taken the place of the unidentifiable dead man. Kate and Gibbs investigate a submarine that is conducting an exercise in the Atlantic. They try to identify the perpetrator. As it turns out, the sonar operator is the killer. As a fanatical environmental activist, he wants to punish the Navy for environmentally harmful sonar tests. When identified, he commits suicide. His body is placed in the submarine's freezer according to protocol. But that was part of the plan from the start. A bimetal switch should release a large amount of sarin once the assassin's body is cooled. At the last moment the body can be ejected through the torpedo shaft.

An interpreter from Guantanamo dies of internal bleeding. When Ducky examines the contents of his stomach, he discovers that it is emeralds. Gibbs and his team immediately fly to Cuba and start the investigation together with Paula Cassidy.

At the funeral service for her husband, Sarah receives a phone call from him claiming that he is still alive. So the NCIS is assigned to investigate the matter. And the dead man's superior reveals that he was killed in the brothel. But Gibbs does not give up.

Chris Pacci , an NCIS agent, is found murdered and slashed in an elevator. The team find out that Pacci was about to reopen an old case. Lieutenant Commander Voss had defrauded the Navy of millions. However, this could not be proven to him because he was killed in a car accident. Pacci reopened the case based on new evidence. Ducky finds a memory card in Pacci's esophagus. On this there are photos of a woman who Pacci has shadowed. McGee can locate the location where the recordings were made. Gibbs decides to pick up where Pacci left off in order to find the killer. This means that the NCIS agents will continue monitoring. At the end of the episode, it turns out that the woman, Amanda Reed , is actually Lt. Commander Voss is. When Voss, trying to undergo a sex change , aims a gun at Tony, Gibbs shoots him.

A gunnery sergeant is reported as deserting . The team takes the case. The Gunny's car is found outside a bar. The sergeant was drugged in the bar and disappeared shortly afterwards. Abby finds out that two other Marines stationed with him are also missing. Tony then shadowed the CO of these Marines. Tony is knocked unconscious, however, and he wakes up in a small cell where the wanted Gunny is also staying. Tony and the Gunny finally manage to escape. You are looking for an exit from a labyrinth of corridors. The CO, who was suspected, finds the two, but is shot by Vanessa , the waitress from the bar. She kidnapped the Gunny and other Marines and starved them to death because they were responsible for the deaths of her best friends many years ago. The Marines wanted to smuggle the girls into the United States and had them housed in a container. However, the women died of starvation in the attempt. Only Vanessa had survived without the Marines knowing. When she wants to kill Gunny too, Tony can just prevent this.

The terrorist who held Ducky and Kate in the autopsy and shot Gerald in the shoulder is back. This time he tries to shoot down Marine One. For this he takes Kate hostage again. But Gibbs can finally take revenge, even if Ari is not killed.

DVD release

In the USA, the entire season was released on DVD on June 6, 2006. In Germany, the season appeared in two parts on July 20, 2006. In Australia , the season appeared on August 10, 2006.
