Waupun is located in southeastern Wisconsin on the western headwaters of the Rock River . The geographical coordinates of Waupun are 43 ° 37'54 "north latitude and 88 ° 43'46" west longitude. The city extends over an area of 11.5 km².

The four-lane US Highway 151 runs along the eastern city limits. In the metropolitan area, Wisconsin State Highways 26 , 49 and 68 meet at its eastern end point. All other roads are subordinate country roads, some unpaved roads and inner-city connecting roads.
A railway line of the Wisconsin and Southern Railroad (WSOR), a regional ( Class II ) freight transport company, runs through the city in a north-south direction .
A rail trail for hikers and cyclists runs about a kilometer east of the city, the Wild Goose State Trail . In winter, the trail can also be used on snowmobiles and skis.
With the Dodge County Airport there is a small airfield 25.2 km south. The nearest commercial airports are Dane County Regional Airport in Madison (87.1 km southwest) and Milwaukee Mitchell International Airport in Milwaukee (116 kilometers southeast).
