The Town of Clayton is located in southwest Wisconsin. In the northeast, the town is traversed by the Kickapoo River , a right tributary of the Wisconsin River that flows into the Mississippi . The intersection of the three states of Wisconsin, Iowa and Minnesota is about 50 km west-northwest.

US Highway 61 , which meets Wisconsin State Highway 131 in Soldiers Grove , runs through the town in a north-south direction . The Wisconsin State Highway 171 , which crosses US 61 in the southern center, runs through the south of the town in a west-east direction . In addition, the County Highways C, H and X run through the area of the Town of Clayton. All other roads are subordinate country roads and some unpaved roads.
