The line starts in Astoria and crosses as overhead railway scale BMT Astoria Line to Queensboro Plaza, crosses the 60th Street Tunnel to the East River , is traveling on the BMT Broadway Line through Manhattan, crossing the Manhattan Bridge then again the East River and follows in Brooklyn the BMT Fourth Avenue Line to 56th Street, where it branches off onto the BMT Sea Beach Line and with this reaches the terminus on Coney Island.

From midnight to six in the morning, the N line does not run over the Manhattan Bridge, but through the Financial District and uses the Montague Street Tunnel to cross the East River.

During rush hour the line is run as an express, which serves only 34th Street , Union Square and Canal Street south of Times Square on Manhattan , on Brooklyn it is only the Atlantic Avenue stations up to 59th Street, where the Atlantic Terminal is transfer to Long Island Rail Road (LIRR) and 36th Street.
