Pfannschmidt came to Berlin in the spring of 1835 and was referred to the landscape painter Karl Eduard Biermann through his compatriot Friedrich August Stüler , who established the connection to his future teacher Eduard Daege . In 1841 he traveled to Munich, where he first became known for the works of Peter von Cornelius , who would become a lifelong role model for him. In the autumn of 1841 he returned to Berlin and for the next three years worked with Cornelius on the decoration of the vestibule of the Altes Museum . In 1844 Pfannschmidt went on trips, via Frankfurt am Main and Basel to Italy and Sicily, and stayed in Rome for a long time. In the autumn of 1845 he returned to Germany and spent the winter of 1845/46 in his home town of Mühlhausen. In 1846 he returned to Berlin and began to work on Christian and Biblical topics. He was mainly involved in the decoration of Protestant churches. In 1847 he was commissioned to renew the damaged wall paintings in the Halberstadt Church of Our Lady . In the following year, together with Wilhelm von Kaulbach, he began painting the stairwell of the New Museum in Berlin.

Other works by him were a representation of the Last Supper in the altar surface of the palace church in Berlin, the painting of the apse in the Charlottenburg mausoleum , the church-historical wall paintings in the Schwerin palace church and in the Marienkirche in Barth (Pomerania). Altar paintings by him were in the Schwerin Paulskirche , in Bentzin, Königsberg in the Neumark , Schlobitten and Brandenburg. He made cardboard boxes for glass paintings for the Nikolaikirche in Berlin, the Magdeburg Cathedral and the Garrison Church in Stuttgart. The mosaics of the grave of the Krause family at Dreifaltigkeitskirchhof II in Berlin-Kreuzberg were made according to his designs in 1876 . In his later years he also made etchings and began working as a sculptor.

From 1878 to 1887 Pfannschmidt was editor of the journal Christliches Kunstblatt for church, school and home together with Georg Heinrich von Merz .
