Mendota Heights is located in the southern suburbs of the cities of Minneapolis and Saint Paul at the confluence of the Minnesota River in the Mississippi at 44 ° 53'13 "north latitude and 93 ° 08'06" west longitude. The city extends over 26.21 km², which is spread over 23.7 km² of land and 2.51 km² of water.

Places adjacent to Mendota Heights are Mendota and Lilydale (on the northern city limits), West St. Paul (on the eastern city limits), Sunfish Lake (on the southeastern city limits), Eagan (on the southern city limits) and Minneapolis (on the western city limits on the opposite bank of the Minnesota River).

The east branch of Interstate 35 runs through the center of Mendota Heights . The southern city limit is formed by Interstate 494 , the southern bypass of the Twin Cities . Minnesota State Routes 13 , 110 and 149 converge in the city center . All other roads are subordinate routes as well as inner-city connecting roads.

A Union Pacific Railroad line runs parallel to the Minnesota River and then the Mississippi .

The Minneapolis-Saint Paul International Airport is located on the opposite bank of the Minnesota River in the metropolitan area of Minneapolis.
