Sun Prairie is located in south-central Wisconsin, in the northeastern suburb of its capital, Madison . The intersection of the three states of Wisconsin, Iowa and Illinois is located on the Mississippi and is 164 km to the southwest.

A railway line of the Wisconsin and Southern Railroad , a regional ( Class II ) freight transport company, runs through Sun Prairie from northeast to southwest . The only passenger in the region is from Chicago circulating to the West Coast Empire Builder from Amtrak , which stops in Madison.
