In the pilot of the season, Dr. Temperance Brennan (or "Bones" as it is often called), a forensic anthropologist, tasked with uncovering the identity of a dead person from a series of bones that were sunk in a lake. Once identified on the basis of the bones, the murder hunt turns out to be a politically sensitive business. Bones is supported by FBI agent Seeley Booth, who convinces his boss to use Bones as a full partner including field work.

Brennan and Booth investigate a train wreck in which a senator and a successful businessman are killed. The businessman's corpse lies in a car on the tracks, he has committed suicide at first sight. During the investigation it turns out that the businessman is still alive but seriously injured in a hospital, while the corpse of the train wreck is someone else. Meanwhile, Dr. Camille Saroyan, a world class pathologist, hired as the new head of the forensic department. She becomes Brennan's manager. After a short time, the team realizes that "Cam" and Booth have a common past. Booth also encourages Brennan to visit her mother's grave.

It turns out that another victim could still be alive. Under time pressure, the team tries to find the victim before it's too late.

Shortly afterwards, a priest calls Brennan to tell her that her father insists that she and Booth stop the investigation. They discover that the dead man was actually an ex-FBI agent who tried to kill Russ, hence the warning from Brennan's father. With Angela's help, the team discovers a decade-old cover-up that could ruin Booth's career if they continue investigating.
