At the Euro-City Cup 1999/2000 29 took Handball part -Vereinsmannschaften, who had qualified in the previous season in their home countries. It was the 7th edition of the City Cup. The defending champion was SG Flensburg-Handewitt . The cup games began on October 2, 1999 and the second final game took place on April 29, 2000. In the final, the German representative TV Großwallstadt prevailed against the Spanish club CBM Valladolid.

The competition started with 13 games in the round of 32. The winners advanced to the round of 16, in which other, higher-ranking teams entered. All rounds including the final were carried out in a knockout system with a return leg. The winner of the final was the Euro-City-Cup winner of the 1999/2000 season.
