Lynnville is located in southeast central Iowa, in the eastern suburbs of Des Moines. The city lies on the northern Skunk River . The border with the neighboring state of Missouri runs around 130 km south of Lynnville , the border with Illinois is formed around 160 km east of the Mississippi , while the Missouri River forms the border between Iowa and Nebraska around 300 km west .

Lynnville was connected to the rail network by a four kilometer long railway line (Lynnville Branch). The branch line branched off from the New Sharon – Newton (Newton Branch) railway . These rail lines were completed on November 1, 1882 by the Chicago, Burlington and Pacific Railroad . The railroad lines were shut down in 1962, now owned by the Minneapolis and St. Louis Railroad .
