The 1. HNL 1998/99 was the eighth season of the highest Croatian football league . The season began on August 6, 1998 and ended on May 26, 1999.

NK Croatia Zagreb was able to successfully defend its title.

The season started with twelve teams. First there was a preliminary round with a return leg, then the best six teams played the champions and the last six played in the relegation round. Half of the points from the preliminary round were taken over. The last two teams were relegated directly.
